It doesn't make sense in terms of the biology, for sure. In any case, the protein we characterized starts where Carlson and Little stated; as I recall, oR3 partially overlaps the start of cI. I have a vague memory of some possibly interesting biology, having to do with multicopy plasmids. I don't recall the findings themselves. Anyway, one possible explanation was that this extra N-terminal addition was made (e.g. from the pRE promoter, or from a message that arose from transcription around the entire plasmid), making a protein with altered functions. We never followed it up.
Good luck
John

-- Original Message --
Date: Sun, 19 Jan 2003 15:26:26 -0500
Subject: hk022 cI start (naive question)?
Cc: elowitm@rockefeller.edu
To: jlittle@u.arizona.edu
From: Drew Endy <endy@MIT.EDU>
Hi John, I'm sitting here with Michael Elowitz and we're working through the sequence for HK022 cI. We noticed that the annotation from NC_002166 includes an "extra" 81 base pairs upstream of what we thought of as the actual start. It looks like this extra DNA extends into the PR regulatory region. We're wondering what's going on here? I'm guessing this is well documented somewhere. Thanks for any pointers/info!
Drew
It is unknown whether there is cross-talk between this repressor and Lambda cI regulatory region, 434 cI regulatory region and P22 regulatory region. true Reshma Shetty annotation7033 1 BBa_C0050 range7033 1 1 744 annotation2213990 1 Help:Barcodes range2213990 1 745 769 annotation1737 1 OR3 partial range1737 1 1 8 annotation1734 1 2 range1734 1 739 744 annotation1736 1 SsrA range1736 1 706 738 annotation1735 1 cI HK022 range1735 1 1 744 BBa_B0034 1 BBa_B0034 RBS (Elowitz 1999) -- defines RBS efficiency 2003-01-31T12:00:00Z 2015-08-31T04:07:20Z Released HQ 2013 RBS based on Elowitz repressilator. false true _1_ 0 24 7 In stock false Varies from -6 to +1 region from original sequence to accomodate BioBricks suffix.
No secondary structures are formed in the given RBS region. The three individually controlled trigger inputs follow the outputs in the layout. Lac trigger controls one hk022cI input (I3100.I3400), and TetR trigger controls the other (I3101.I3400). The dual control forms the built-in OR gate in one of the switch inputs. Finally, AraC trigger controls the lambda cI input (I3102.I3401). false Stephen Lee, Roshan Kumar, Joe Levine, Ziyan Chu (Polkadorks, IAP 2004) component1006874 1 BBa_B0010 component1006795 1 BBa_B0034 component1007031 1 BBa_B0010 component1006910 1 BBa_B0034 component1006925 1 BBa_C0050 component1006954 1 BBa_R1075 component1007137 1 BBa_B0012 component1007041 1 BBa_B0012 component1006708 1 BBa_R0051 component1006867 1 BBa_C0012 component1006969 1 BBa_C0040 component1007052 1 BBa_R1075 component1007067 1 BBa_C0080 component1007023 1 BBa_C0050 component1006759 1 BBa_B0010 component1007073 1 BBa_B0010 component1007127 1 BBa_B0010 component1006823 1 BBa_E0032 component1006769 1 BBa_B0012 component1006943 1 BBa_B0012 component1006785 1 BBa_R0050 component1007106 1 BBa_R0080 component1006900 1 BBa_R0010 component1007083 1 BBa_B0012 component1006841 1 BBa_B0012 component1006739 1 BBa_B0034 component1006716 1 BBa_B0034 component1006811 1 BBa_B0034 component1007008 1 BBa_B0034 component1006831 1 BBa_B0010 component1006751 1 BBa_E0022 component1006857 1 BBa_B0034 component1006959 1 BBa_B0034 component1006731 1 BBa_C0050 component1007111 1 BBa_B0034 component1007121 1 BBa_C0051 component1006933 1 BBa_B0010 component1006985 1 BBa_B0012 component1006852 1 BBa_R1075 component1007000 1 BBa_R0040 component1007057 1 BBa_B0034 component1006805 1 BBa_C0051 component1006884 1 BBa_B0012 component1006975 1 BBa_B0010 annotation1007073 1 BBa_B0010 range1007073 1 9002 9081 annotation1007008 1 BBa_B0034 range1007008 1 7047 7058 annotation1007031 1 BBa_B0010 range1007031 1 7842 7921 annotation1006969 1 BBa_C0040 range1006969 1 6155 6814 annotation1007023 1 BBa_C0050 range1007023 1 7065 7808 annotation1007106 1 BBa_R0080 range1007106 1 9139 9287 annotation1006769 1 BBa_B0012 range1006769 1 1729 1769 annotation1006831 1 BBa_B0010 range1006831 1 3430 3509 annotation1007083 1 BBa_B0012 range1007083 1 9090 9130 annotation1006852 1 BBa_R1075 range1006852 1 3567 3615 annotation1006716 1 BBa_B0034 range1006716 1 58 69 annotation1006933 1 BBa_B0010 range1006933 1 5943 6022 annotation1006841 1 BBa_B0012 range1006841 1 3518 3558 annotation1006857 1 BBa_B0034 range1006857 1 3624 3635 annotation1006811 1 BBa_B0034 range1006811 1 2642 2653 annotation1006985 1 BBa_B0012 range1006985 1 6936 6976 annotation1006795 1 BBa_B0034 range1006795 1 1841 1852 annotation1006823 1 BBa_E0032 range1006823 1 2660 3421 annotation1007111 1 BBa_B0034 range1007111 1 9296 9307 annotation1007057 1 BBa_B0034 range1007057 1 8036 8047 annotation1006959 1 BBa_B0034 range1006959 1 6137 6148 annotation1007121 1 BBa_C0051 range1007121 1 9314 10063 annotation1006739 1 BBa_B0034 range1006739 1 853 864 annotation1006910 1 BBa_B0034 range1006910 1 5148 5159 annotation1007067 1 BBa_C0080 range1007067 1 8054 8968 annotation1007041 1 BBa_B0012 range1007041 1 7930 7970 annotation1007137 1 BBa_B0012 range1007137 1 10185 10225 annotation1006805 1 BBa_C0051 range1006805 1 1859 2608 annotation1007000 1 BBa_R0040 range1007000 1 6985 7038 annotation1006731 1 BBa_C0050 range1006731 1 76 819 annotation1006759 1 BBa_B0010 range1006759 1 1641 1720 annotation1006708 1 BBa_R0051 range1006708 1 1 49 annotation1007052 1 BBa_R1075 range1007052 1 7979 8027 annotation1006975 1 BBa_B0010 range1006975 1 6848 6927 annotation1006785 1 BBa_R0050 range1006785 1 1778 1832 annotation1006900 1 BBa_R0010 range1006900 1 4940 5139 annotation1006943 1 BBa_B0012 range1006943 1 6031 6071 annotation1006925 1 BBa_C0050 range1006925 1 5166 5909 annotation1007127 1 BBa_B0010 range1007127 1 10097 10176 annotation1006954 1 BBa_R1075 range1006954 1 6080 6128 annotation1006751 1 BBa_E0022 range1006751 1 871 1632 annotation1006874 1 BBa_B0010 range1006874 1 4803 4882 annotation1006884 1 BBa_B0012 range1006884 1 4891 4931 annotation1006867 1 BBa_C0012 range1006867 1 3642 4769 BBa_R1075 1 const.
